A short week: no JR Pass, you buy Shinkansen tickets as you go. The only long leg is Tokyo → Kyoto, covered by the Tokaido Shinkansen in 2h.

Adapt by season
Late March to early April, cherry blossoms fill Kyoto and Tokyo: book 3 months ahead and visit gardens early. Summer (June-August) is hot and humid (30-35°C, June rains): favor air-conditioned museums in the afternoon. Late November brings the red maples (momiji) of Arashiyama and Higashiyama, with often clear skies.
